Heading straight to spot kicks, Charlie Wellens hit the woodwork with his first attempt but Clarke, Sam Paul, Basil Tuma and Adrian Akande all converted while goalkeeper Harvey Collins saved two to earn victory.
Collins, who was out for nearly a year battling sepsis under previous boss Paul Ince, has made two first-team squads but is yet to make his debut.
Marlow or MK Dons Under-23s await in the final at Slough Town's Arbour Park.
Reading Women Under-23s won their Senior Cup with a win over MK Dons last month.
